This is usually a date/time issue, either on the console or on the PC
- they need to be approximately synchronised, preferably with the
current date/time! (Presumably the logger did give 3 beeps when you
powered up the console again after installing the logger?)

It could be that if your Envoy console has developed a hardware fault
(which would be quite a rare occurrence - unless caused by a mains
surge) then it may have corrupted some of the data in the logger and
this is preventing proper logging/downloading of new data. I would
try:

1. As a test, try creating a new station in Weatherlink and
downloading into that. Sometimes, if there is a data corruption issue,
it may have also corrupted the main monthly data file on the PC and
this is preventing correct data downloads. It's worth trying to do
this first before...

2. Clear the logger to see if this will also clear any corrupted data,
leave the logger for a while to accumulate new data and try again. To
state the obvious, the step will delete any (valid and invalid) data
in the logger that hasn't previously been downloaded. Of course if
your Envoy may have been faulty for a while then there may not be much
valid data to lose.
